I agree that the film has a lot of flaws, even if they didn't bug me as much as they did you, but I don't think making it obvious that the book is a Bible is taking away from a plot point. The bigger point isn't Eli's book, it's Eli himself. The book on its own is just a book. How Eli managed so much on his own? It pretty much demands the explanation that there was a higher power guiding him, not physically, but through his convictions. That there are also copies of the Torah and the Q'aran on the shelf at the end helps o lend the film some allegorical weight, even though I agree that the film is just a few more drafts shy of being really.

The film's central theme about faith vs. control isn't handled too great, but there is something about it that just...clicks with me. It's hard to explain at 4am, but save for Mila playing dress up at the end, it feels right to me, despite the warts. Maybe it's the score, which still ranks as my favorite of the year so far.

I agree on most of that, but the film really didn't try to drive the points to a rational conclusion. Everything just happened or it didn't.

Regarding the score, I agree. Atticus Ross is kicking all sorts of ass recently and I can't wait to hear what he comes up with for the Facebook movie.
