No, the Mace/Yoda gunship scene purportedly comes immediately after the space battle/flagship crash...they're travelling to and from the crashsite, and escort the two Jedi back to Palpatine's office.
Yoda then journeys to Kashyyyk alone; Mace has to stay on Coruscant for the final Palpy-showdown sequence.
Obi-Wan already knows about their relationship -- and quite probably their marriage itself -- going into the film; in the novel Dark Rendezvous, he pointedly probes Anakin with some...awkward...questions regarding his feelings towards Jedi "attachments" and Amidala, and now in the current SW: Obsession comic series, he catches the two virtually en flagrante delicto when he arrives on Naboo, tracking down the on-leave Skywalker. (This story is set around five months before the film.)
He's one sharp cookie, most days. So he knows.
From what I recall hearing, there's a scene in the movie on Naboo where Amidala lays it ALL out on the table for Kenobi (Pablo and/or Rick McCallum referring to it as "The Scene That Explains It All"), so by then it should only be a final confirmation of what he already knows to be the truth. However, by that point, the Jedi Purge will already be underway, too late to do him much good.

Does Obi-Wan find out during this scene with Padme? And if he didn't know about the marriage before this scene, why would he expect Padme to know what's going on in the first place?
